I’m surprised Kerry and Jeff went along with it. I guess the topic of embryonic death was dark enough to disguise Tom’s message. You can tell that it’s describing the topic like a cautionary tale type of way (at least that’s the feeling I get from it).
While still very dark… I think South of Heaven is noticeably less evil (overall) than Reign in Blood.

But how the "crucify" line or that section is out of place?

It's the chorus of the song.
Crucifying the bastard son has the "slayer" edge of sounding like it's a jab at Christ, but for me that line tells how people are sacrificing their children out of wedlock by abortion. You get an unwanted child and you want to sacrifice it to make your life easier.
"Cruficy the bastard son" pretty much says what the earlier chorus said with the lines "bury the unwanted child" and "sacrifice the unborn" in one sentence, but with slayerish edge to it.
"Sanctify lives of scorn" is pretty much a callback to an earlier line "guidance, it means nothing in a world of brutal time."
People are living lives of scorn (disdain and contempt for the unborn) and are acting as if that's good and holy and pure, they are sanctifying that kind of an attitude.
To me in the first chorus things are said directly and in the second chorus the same things are said more poetically (with a Slayer edge to the poetry).
The more I get into these lyrics the more I appreciate them.
It goes VERY political with the line "Pain, sufferaged toyed, life's little fragments destroyed."
Suffrage means the right to vote. People are "suffraging" (SUFFERaging) and toying with "life's little fragments", destroying them painfully. Basically voting for pain for fetuses.
Several details of this song are just heartbreaking. Calling abortion a persecution... Calling a fetus a "bearer of no name"... "Innocence withdrawn in fear" - it's really heavy and heartbreaking stuff Tom's done there.

A few notes that might matter to some.
P.o.d-abortion is murder- they said in an interview awhile back about the song "were not about that anymore" or not about that life anymore. It kinda turned me off to it tbh.
Underoath- burden in my hands. While modern day underoath is terrible and isnt christian, virtually everyone on this release is christian. The drummer isnt christian but still believes so jopefully the message is still valid. The rest are still belirvers

You’re right. When we hear the word “crucify”, we will automatically assume it’s about Christ. But in this case, it’s more of a play on words (insinuation).
