Most Neal Morse songs, IMHO, are parts of a longer story that include smaller songs with similar themes linked together. For releases, Neal decides whether to group them together in larger parts or smaller--hence the difference in track numbers between ? and Sola Scriptura. So although I would say SS is one of my favourite concept albums, I wouldn't really consider The Door as a 9min+ song. You can disagree with me, I'm cool with it! But because of that, there's fewer Neal Morse songs I that I consider as contenders for this list.
My choices:
Neal Morse: Lifeline, Author of Confusion
Dream Theater: Lines in the Sand, Octavarium, Trial of Tears, Hollow Years (Live in Budokan edition), In the Name of God
Theocracy: I Am, Easter
Tourniquet: I didn't have any here. IMHO (and again, it's just mine!), they could have fit all their songs under 9 minutes and they would have been better for it.
Those of you who know me a bit better know that my listening repetoire is not nearly as extensive as most of you, so I don't have much to add other than these.
Metallica: after playing through some of the albums with my son (a drummer in junior high), I figure the Metallica is like Tourniquet in the sense that their longer songs get boring and they should have shortened them.

I've long been an AJfA fan. And then in the fall I played it for my son and felt kinda silly because it SEEMED like all the melodies were basically one note and the riffs were just repeated again and again and again. He kept waiting for something new and interesting to show up and it never did.
I know I'm generalizing and over-simplifying. But he kept looking over at me with that look of, "Is this all it is?"

I recognize I'm not a fan of the longer songs of genres like doom metal. I like songs to say what they want to say and then stop. Long intros like Architheutis and Drawn & Quartered bore me. Even Skeezix Dilemma's drawn-out instrumental sections stretch my ADHD.
